I noticed that some of the Themes don't work correctly (Mixer, inexusmatte). They install fine and show up in the theme chooser, but when I try to apply them, it says they were compiled incorrectly. Is that something that needs to be fixed with the cm7 rom for the Cliq?

Try to put it directly in /system/app and change the permissions. I think it was the way it was compiled. I had the issue with @RavenElizabeths till she fixed it.
